Due to the fact I own(ed) most of these on my Wii U (before Lightning struck) I thought I should check the GBA VC titles a bit. My results were quite interesting:
I was able to extract 27 titles from EU store thx to WiiU USB Helper and these got extracted with most recent v0.5.0 of wiiu-vc-extractor.

SNES is out of debate to add or not, thus I wont continue any further there.
Maybe I will try the same for USA and Japan, but first you have to tell me if my doing is of any help or if you need more information or even want me to stop doing that ^^

I can only compare the NES ROMs to actual NES dumps, and just looking at Balloon Fight (compared to the Animal Crossing ROM, the one I happen to have available to compare), I see only one byte difference in the actual ROM, but Nintendo used a different header (and a footer), it seems.

Of any use? Not just the NES which seem to be less useful, but what about the GBA ones? Verification can be done by anyone using the same tools I did.

Nintendo seemed to do a bunch of fiddling for the VC, I already dumped a bunch of these GBA roms but my hashes don't seem to compare properly to yours. When you extract the roms from RAM, they come bit-flipped and you have to fix them, keep that in mind. If it's on my end, certainly egg on my face. I grabbed roms using inject_gba to extract them and then TCPGecko to extract from RAM and double-check. If you're interested in checking inject_GBA out, the original repo is here: https://github.com/ajd4096/inject_gba but it has a bum GUI implement that never got done and throws an error unless you fiddle with it a bit. I forked it and lopped off everything that seemed to point at that but I'm not sure if it's quite right (I know nothing about python yet, still) https://github.com/Hking0036/inject_gba-nogui Sorry that everything is a bit sparse.

The fact that only 5 ROMs are different / not existent and the rest being fine, I would say my method is not wrong. But I still wait for a reply telling me if any of this is of ANY use for no-intro. ^^
